Help on the Genetic Map features, continued
Features of the column types
Marker_points
The ?Map magic tag "Main_Marker"
causes the names of landmark point objects such as Locus to be displayed in
this column, which does not zoom or scroll.
Marker_intervals
This column contains fixed (non-scrolling) interval-type pictures such as
chromosome diagrams.
Locator
This is the "scroll bar", the green rectangle that changes
position and height to indicate the segment of the chromosome currently being
displayed, relative to the full-height black bar representing the whole
chromosome.
Interval_xxx
There are three types of displays available for Interval objects such as
Rearrangements: Interval_JTM, Interval_RD and Interval_SRK.
Contigs
The vertical yellow bars represent the genetic map location of physical map
contigs, with some clones that have been placed on both maps indicated as
bands. The endpoints of each contig in genetic map units are given in the
?Contig Map Ends tag. The positions of the clones are then interpolated
linearly in these units.
Reversed_physical

A red bar (or dot, when zoomed out) indicates the order of the loci on the
Contig map is reversed relative to the genetic map.
Physical_genes
Locus objects containing the magic tag "Positive_clone ?Clone" will be
displayed in this column next to the location on the Contigs bar where the
corresponding Clone maps. These indicate clones which have been placed on
the genetic map as well as the physical map.

Points
A new(?) magic tag for ?Locus is "Well_ordered". If the option "Segregate
ordered genes" is selected in the Configure window, loci possessing the
Well_ordered tag will be drawn on the left side of the column and those
lacking it on the right.
